Get a magnifing glass and look at the face inside the wheel cyl, it sounds like you either have a bad face you are trying to seal against, or for some reason, which happens, you are getting a hair line crack at the base of the flair. Good luck, let us know what you find.
So to sum up at this point...you are not leaking right now and everything seems to be ok. Correct? The line you've used you didn't double flair the end going into the wheel cylinder because that was the end that came from the factory already double flaired correct?
Well if it starts leaking again I would look to replace the wheel cylinder as stated above. I know it's a PITA but better now while your still building the truck than down the road eh?

Anytime you assemble compression(never use compression fittings on brake lines) or flare joints lube them with some oil first. I'd use brake fluid on brake lines, motor oil on oil lines, and etc. There's a tendency for the metal to gall as it's being pressed between the fittings. Won't leak every time without it, but your chances for it not leaking are increased greatly.

Good ideas, No leaks as of last night, and yes the new line got a brake fluid lube as it was installed. Maybe that's why I thought it was leaking. Some really good points brought up here. Thanks everyone, I'll be checking it daily and if it doesn't leak in a week or so I should be good. Otherwise I'll be pulling the wheel cylinder.
